#6083 Better check for empty repositories

The default view of a repository may say that it's empty because there is no metadata in mongo that can be found. That is very misleading, so we should check the filesystem to confirm. Show something accurate about missing metadata (and perhaps a link to refresh to try to fix it) and not that the repo is empty.
